When looking at one of my airfields it says..

Free Berths: 25 AC bays; 6 AAA emplacements

Before I initialized my template the AAA emplacements was 12, I had put 6 around the airfield so I understand I now have 6 free.

What effect if any would there be if you put more then that around the airfield?

No great effect if you overload AAA at an airbase.

Each Airbase Layout contains designated AAA sites, and it was intended that the DCS would stick the local AAA units into these sites, but I never got around to writing that feature. Nevertheless, the MP counts the local AAA strength for you and compares it to the number of designated sites. Presently, it is up to the commander to ensure the AAA platoons are sited appropriately.

By "appropriately", do you mean, at the designated AAA locations, or placed as the commander deems suitable?

As the commander deems suitable.
